I don't think it will, but I've still got my AT starter from before my AT to MT swap, and I have the MT starter out. So I should be able to test things for you. At the moment I'm making the fitting plate between EA-gearbox and EJ-engine and then everything is ready for the swap. But the reason why I asked this question was that I'm selling a starter motor from AT gearbox of EJ-series and one possible buyer asked me if it would also fit to EJ-series MT gearbox.
